The multiseq package is an R package for multiscale analysis and is ongoing work in the Stephens lab at the University of Chicago. It models the count nature of sequence data directly using multi-scale models. Specifically, it considers data as an inhomogeneous Poisson process and tests for differences in underlying intensities using a Bayesian multi-scale models.

The package includes functions to get sequencing data in bam, rhdf5 or bigWig format and to visualize input data and output data either in R or in the UCSC Genome browser as a Truck Hub: this way you can compare input data and results with any of the available tracks and you can fine-tune the display, e.g., zoom and scroll the tracks display, highlight a region, change the order of the displayed tracks, etc.
